Anyone missing their save file from this, you probably still have it. They changed the save file name with this for some reason so you'll have to fix it.
Not sure about other systems, but on Windows go to C:\Users\(your user name)\Documents\My Games\Binding of Isaac Afterbirth+ and look for the files with a name like ########.abp_persistentgamedata1, ########.abp_persistentgamedata2, and ########.abp_persistentgamedata3
The numbers are the date last saved in YYYYMMDD format and the number at the end being save specific so if you last played today on your first save file it would look like 20170105.abp_persistentgamedata1.
The game is now looking for ones just named persistentgamedata1/2/3 in that location (which it creates upon loading the game if not present) so if you're not seeing your save, remove the persistentgamedata1/2/3 files if they exist, and then remove the "########.abp_" from the file name of the others to make them the right name.
